It all goes back to Volume 1. He blames Agatha for the fiasco at the University in Beetleburg.

Could also run deeper than that. Maybe he as tasked with keeping agatha safe for use by the Powers that Be. After all even a non-sparky hetrodyne is still a hetrodyne, and all the better. had she not been a spark she could have been a minion. However no, he sees her instead as the whole ruin of his well oiled plans.

It was in the script, of course. Why else would anything happen?

I'm thinking the Jaeger healing draught might have some interesting side effects on Gil. It is likely that the Baron had made some subtle augmentations to his son's constitution (for the best of all intentions, of course) and these have been turned up to eleven by whatever potion the Jaegers gave him.
(My daughters tell me that I am capable of sucking all the fun out of a discussion. I tell them that they do not appreciate my dry sense of humour.)

Just the other day I was saying to my Lovely and Brilliant Daughter (who is probably destined to fall in love with my young nemesis) that I feared the Professors had left Ferretina dangling in the breeze like some forgotted random intrusion.
I, personally, am overjoyed that they have returned to The Weasel Queen. (yum, yum, gimme some).
